So I think there is something wrong or it is not that serious but still I want to ask to be sure.
I have this strange noise from the day I bought the bike, it starts somewhere when I get to about 4500Rpm. I asked about it on my first service and they said that some bikes just do that and they could dismantle the whole engine and not find what is causing it so I didn't want to do anything well and it's not that big of a problem...but now I've got something stranger and louder when get to 5500-6000RPM there is a noise like some grinding in the machine or like some rocks are inside (it's hard to describe it) It is only heard when the machine is warm and this time I don't know if it is something serious. It stops at about 8000RPM and it is very very annoying but there are no driving problems with it...

That is too bad, my husband says that just keep the dealer aware of the situation and you yourself keep a record of the noise and where it is in the rpm range. At least then you can show the dealer that you have quite a concern for the bike. Hubby had a similar deal with his 750 Shadow, however it was the transmission with gears not engaging; they didn't overly want to take it apart and find nothing, but they did and it definitely had a problem (shift fork etc.). This actually was 4 mths after warranty which they covered it all at the Honda dealer.

Have a look at your bar ends.
My bike was making a strange sound for a while, then when I was at a gas station the left bar end almost fell out. After I screwed it back in tightly, the noise stopped.
Could be the bar end vibrating because it is not fitted in properly.

Galore, I had a bike that at high revs would make a grinding sound like the engine was about to break in half. Turned out it was the muffler and a new rubber mount fixed the problem.
The problem with sounds that occur only at particular revs is that it could be pretty much anything that has to vibrate at exactly the right frequency for the noise to appear, making trouble shooting nearly impossible. My 650F makes a high pitched whistling at 4500rpm, but only when the bike is moving.
It might be a matter of waiting for something to fall off before you know what is causing it. At least you have the warrenty to fall back on.

Well good news!
Yesterday I found out what was making the noise....It was the rear FOOTPEG at the side of the muffler! I installed a LeoVince slip on and the footpeg starts to vibrate at higher rpm and gives the strange grinding noise. I found it out at a gas station when I revd it a little in neutral and listened to the machine!
Well now I'm happy that there is no problem with the machine but is there any way to tighten the footpeg...I looked at it yesterday but I don't see any way to do it???

You can try using some grease where the foot peg swivels to dampen things up. It needs to be greased anyways. Just use a little screw driver to pop off the C-clip.
